The "best" tacos I've had are not at any chain. They're all at independent shops.
Pepe's in Chicago and NW Indiana is okay as local chains go. There's another local chain called El Famous Burrito here which is questionable at best.
For the national chains, I like Chipotle the best, although I usually get the burritos, not tacos. Second-best is Baja Fresh.
Qdoba, to my tastebuds, is like a lower-quality version of Chipotle.
Haven't been to a Taco John's since one enebriated night in 1981. The ones I've been to have all been centered in college towns.

Chipotle makes freaking great burritos. not really the least bit authentic, but tasty none the less.

Taco's are like the hot dogs of Mexican food, they're easy to make and everyone eats them differently. So they're always best when you get them just the way you want them. Plus they're ten times cheaper to make yourself than buy on the street.
